Mobo - Asrock X79 Extreme 9
CPU - 3930K @ 4.6ghz (24hrs Prime95 stable)

I normally just use 4x8gb Corsair Dominator 1600 DIMMs. But...recently, I canibalized an older system and realized that the Corsair Dominator 4x4gb 1600 DIMMS had the exact same timings. So I put them in the 4 unused banks and now am rocking 48gb.

My question, should I make the banks equal (i.e. 24gb in each quad bank) or is it okay to have 32gb in the first quad bank then 16gb in the second quad bank?

Any insight would be much appreciated.

Solution
You want 12GiB per channel for proper quad channel operation. Look at your motherboard manual to see how the channels are arranged with respect to the DIMM slots.

I would put 8GiB in A0, 4GiB in A1, 8GiB in B0, 4GiB in B1, and so on...
