I was reading the online manual for my new motherboard, Asus Max V Extreme, and there's a section regarding the pcie 3.0 slot which my GTX690 needs. The manual actually states that intel 3rd gen cpu's 'support' the pci express 3.0. I am still planning on using my i7 2600K (I bought this 2 yrs ago) since it's still a good gaming cpu which I can overclock easily with this motherboard, but, will I not be able to get the full funcionality of my graphics card because of my cpu using this mobo?

pci-e 3.0 is currently mostly a marketing gimick for GPU manufacturers. There isn't a gpu in existence that is bottlenecked by pci-e 2.0 x16. that includes your mighty impressive gtx 690. Don't worry about it, your motherboard and cpu will both be fine, and your gtx 690 will run at full capacity on your motherboard.
