I plan to install my Operating System on my SSD and save/load programs on my HDD.

1. If games or programs are installed on HDD, how does it exactly work if my OS is on my SSD.

2. Will shortcuts show up even though Word or Steam is installed on my HDD?
Or, Would the program itself have to be downloaded onto SSD while the Files like word documents be loaded from HDD.

I am very confused. If you could please clarify this I would greatly appreciate it.

Are your Applications already installed on the HDD, or will you install them after you install the OS on the SSD?

Anything installed, be it on the sdd or hdd will show a shortcut icon after installation.

FYI, install steam on the ssd, but point it library folder to a folder on the hdd, you get the speed of the ssd for launching and hdd for storage.

Yes,
After you install windows, almost every program on the hdd from a pre-existing windows installation will not work and those application will need to be reinstalled.

Shortcuts, links, and the like all will work fine after creating them. The path to them includes information which tells the OS which drive they are on.

Installing steam to the HDD will default the games download folder to the HDD also so you're good there.

Just dont forget that when installing things to manually select the HDD. The default will be the SSD. I setup a folder named "Programs" on the HDD and install everything there.

There are other SSD optimizations which should also be done, like moving the temp and internet files locations to the HDD as well as your users folder.
Several guides are listed in our Usefull SSD articles thread. See the tweaks/optimization section: http://www.tomshardware.com/forum/270102-32-useful-arti...
