What is Slowing Down My Startup? Hard Faults/s Issue

I have a very powerful PC but it takes ages to load at startup (By ages I mean much longer than it should, 2-3 mins of very slow activity until everything settles). I have disabled all non essential startup programs and resource monitor shows 3% cpu usage (at 60% freq), 10% ram usage, and less than 1MB/s hdd usage. The only thing that keeps peaking is hard faults/s at several hundred. As I understand it, the pagefile should only be used if low on ram, and I am only ever using 2gb on startup of my 16gb. I even tried putting the pagefile on a second drive, which spins faster, but I still have the problem. I have tested my ram as well, and memtest86 comes back fine after over 12 hours of testing. Once the machine is up and running I have no problems, but when I open up a program, it jumps to at least a hundred hard faults/s again. Lag when opening programs is hardly noticeable, maybe a few seconds maximum. Anyone know what could be causing the slowdowns? Oh I have defragged all drives as well.

AMD FX-8150 (No haters, I know people don't like the series) No OC. Turbo, C&C, and C6 enabled
16GB Corsair XMS3 RAM
500GB 5400rpm WD HD
500GB 7200rpm Seagate Barracuda HD
1GB Nvidia GeForce GTS450
Corsair TX750 PSU
Corsair H60 Cooling

start with the simple stuff first. make sure your motherboard bios is up to date. make sure you installed the newest amd chipset drivers for the mb chipset from amd. use hdtune read both drive smart info for failures and run wd and seagate drive test tools. use gpu-z and cpu-z make sure your ram is set right in the bios. in the bios make sure your sata ports set to achi mode.
also be care full off what plugged into your usb ports I seen devices hang mb before. try with just the keyboard and mouse. then with just the keyboard then then mouse. on some newer mb with efi bios see if efi bios issue try starting the pc with efi bios off using the old standard bios. also in the bios if there second sata chipset or boot to network setting make...

Could possibly be a clogged Registry, many files to load (programs and things) or a virus, So, Check those first, Download CCleaner, Clean your registry and other temporary files, Then, Go to Msconfig (In RUN) then, turn off anything you dont think you need. And then, Download Malwarebytes anti malware, and run that...

Could possibly be your harddrive, For gaming, Atleast go for 7200rpm HDD

I only have only 12 running at startup, and they are all system stuff like setpoint, drivers for mb, br-drive, gfx, and audio. The only things that aren't system are chrome and dropbox, but I would think the system I have should be able to run just those 2.

Also, since there is minimal cpu, ram, and hdd usage, what could possibly be slowing it down? I assumed the hard faults/s was to blame because its the only thing that isn't running perfectly according to resource monitor.

Sorry, just noticed all the other replies. I have tested the drives and smart comes up clean. Haven't tried cleaning the registry so I will try that. Have scanned for viruses and no problems there. I will check out the mobo settings too because I haven't heard of some of them and the bios is up to date. Thanks for the help and I will let you know how it goes.

I would close both the Chrome and Dropbox, There just automatic updates. Also, when did this start happening? as i said, it may be a virus...

EDIT> sorry, just read your new message. Deffinently clean the registry. And do a defragmentation of your harddrive

Maybe your just used to Ubuntu booting fast ( i use Linux mint)

I'm trying a bunch of stuff now and will see what happens but my i3 machine boots much quicker so I don't think its just relative to linux. I think part of the problem is I migrated a hard drive from an old machine with the os on it into this new machine, but I uninstalled everything and cleaned it up when I installed it.

It could possible be the 5400 rpm hdd, there is a big differenece between 5400 and 7200, my laptop has a 5400 rpm drive, and my desktop is 7200 rpm, the desktop boots faster... But, if it isnt anything we just asked, then, im out of ideas, you could try a different hard drive...

After running through most of these suggestions, it turns out that chrome was causing a decent bit of the issue. Looking into it, It seems that I had 12GB of internet history clogging up my system and clearing it out cut the problem in half. At this point I think I am going to attribute the remaining sluggishness to the slow hdd. The hard faults dropped to nearly nothing now and I don't get them once the PC is loaded. Thanks to all for the help.
