Bottom Intake... Yay or Nay?

I've heard some intimation that the bottom case intake should not be used... assuming it is, or can be filtered, what does the community think?

Not worth it. Unless the case you have is spaced well away from the floor, has a dust filter, has limited open mesh surfaces and uses all high static pressure fans for intakes, it won't do anything. The GPU(s) and CPU won't be lined up with the air flow path from that fan.

So better to choose a case that has removeable HDD cage(s) so the GPU can get clean flow from the front fan(s), or a case with a side intake?

 
Exactly. The more direct the airflow, the better, it will let you run the fans at lower speeds to get the same effect, so lower noise as well, or lower temperatures at the same fan speeds.

Another note, case reviews are tough to gauge the actual performance of the case since most reviews are with stock fans. Many cases get way better as you populate all the fan locations, so unless you are running an overclocked system, the case really comes down to one that gets at least middling scores in reviews and your choice of look.

Yeah, I've been noticing that trend in case reviews.

I wasn't planning to manually o/c anything more than what it automatically does when you tell the bios to skew towards "performance", but I'm also not a fan of "stock" case fans either... so whatever case I end up choosing, I will be populating the important mounting points with aftermarket fans.

But at least now I know not to worry about buying one for the bottom intake unless it's filtered (can be filtered), and lines up with the GPU or mobo to actually make the air flow useful.
