It comes with three. So the fact that you don't have it connected to a third fan would be why. But to answer your original question, that is a fan LED cable.
To the fans. On the front panel, there is a button that controls the fans' LED lights. Of course, you can connect the fans' LED cable directly to the PSU to have it always be on, but that cable allows you to use the front panels to turn on/off the fans' LED lights.

Are you talking about the button between the fan speeds? I push it and the fan led turns off, but the cable is connected to nothing

Reviving this very old thread.

I replaced the stock fans of this case with other led fans which only use one connector for both it's power and light and plugged the 3 pin connector into the motherboard.

Does this mean that the led and fan control on the front panel are useless? Or is there a way I can still make them usuable, say using a y splitter?

You connect the 2 pin LED cable from the fan to it. The LED fans should have a 3 pin (some after market fans have 4) fan power cable, and a 2 pin fan LED power cable.
