if i connect a 6Gb/s HDD to my computer which has a 3Gb/s HDD ... Which speed will be Considered by th Computer ... and if i use the 6Gb/s HDD as a primary and setup the Windows and Important things in it and use the other to Store my unnecessary data .. the Computer would be Faster ???

Solution
Each hard drive is considered independent. One drive's speed will have no effect on the other, and the only effect it will have on the entire computer is if one is noticeably slower on access (not very likely with mechanical drives). As far as whether a drive will run at 6 Gb/s or 3 Gb/s, that is up to the SATA controller it is attached to.
