SSD visible in Drive C: Desktop but not in Bios

Skip to "THE PROBLEM" if you want to know right away what's wrong, but it might be better to read all my information, because I've seen alot of threads be vague about this occurrence.

INTRO:
I've seen alot of posts on this already, but none I've come across has solved my problem. I log into my computer, there is the desktop, I click on the windows "Start" Icon >> "Computer" and all my drives are visible.

THE BUILD UP; before the problem:
I switched out my GPU and Mobo. After trial and error (Sorry I forget all the details), I somehow made it to the Desktop. I vaguely remember inserting my Windows OEM of my last motherboard, and I clearly remember seeing my SSD as a boot option when I kept hitting the BSOD.

(As I'm typing it's coming back)

I insert my Windows OEM and start it up, I get two options;

At first I avoided the bottom one, but it was I-Dont-know-how-many-hours-at-the-time that I was working on my computer and my patience for the first option was done with. I picked the second option.

All picking the first option really did was send me back to the BSOD so I could never get directly to the Desktop screen. Like I said, I clearly remember seeing my SSD as a boot option at this time.

Everything went smoothly from there and I got to the internet again with my Antivirus programs that were on the old Mobo.

TESTING;
I tried out some of my game's that were on the HDD in my new board. They were still quick, Hawken Launch as far as normal... so did other game like The final showdown, and Primal Carnage. I noticed absolutely no decrease in speed. (Keep in mind I just did the custom option to install my old windows) I did restart the computer several times after word but i didn't "notice" a decrease in speed either.

THE PROBLEM;
I notice as I'm updating windows all over again. I have to go through another 100 and something of them. As that drags on, my Drive C SSD starts to run out of space. So I click on it and I know that reformat somewhat clears the item of unused files. Without a second thought I reformatted. Immediately after the next reboot I noticed something was wrong. The speed of my system is not as fast as it was. Eventually I got to the BIOS, (the first re-visit to the bios since the pre-BSOD screen) and I saw that my SSD was not a boot option any longer.

MY QUESTION (FINAL)
I've tried quite a few things, From the beginning of switching mobos to figuring out my SSD I have spent well over 24 hours in front of this computer, and now I ask for help. If you have any idea what it might be or can give me some tips to get my SSD read again I'll gladly appreciate it. I'll continue looking for my own solutions as well but so far its not good. Thanks to those who take the time to read and/or answer.

 
Solution
You must have to disconnect your HDD, before you install your windows on SSD. After you are all set with your Windows installation on SSD, connect your HDD.
