I have a second internal hard drive which I use for just storage. This drive is a little bit noisy and I don't access it much.

So, to turn it off, I have to open the case and disconnect the power from the drive. Can it harm the drive, if I disconnect and reconnect the power manually?
If so, is there any proper way to turn the hard drive off when I don't need it?

Solution
It won't harm the drive and there's no other way, unless you remove the drive and put it into an external enclosure that plugs into a USB port. That will avoid the hassle of opening the system case to disconnect it, all you have to do is unplug it's USB cable. Some enclosures even incorporate a power on/off rocker switch.
