Reinstalling windows 8 - file saving question

For various reasons, I have to reinstall windows 8. It is currently installed on my ssd. All my games and some programs are installed on my ssd. I also have an hdd with some programs and media. How do I backup programs? Should I just save the program files and program data folders and then put them back after install?

Just to make sure, reinstalling won't have any effect on the programs and files on my hdd, right?

EDIT: After more research, it seems that I just have to reinstall all my programs.
 
I'm faced with the same in the near future, and to be honest I believe the safest route is to start again with a clean SSD and re-install all. Even though progs are installed on an HDD there are links to them in the Registry etc.. Fortunately I have partitioned the HDD and can separate data from Prog files enabling me to simply format the non data drive. (Guess you could do the same!) I'll also disconnect the HDD during install just in case...
Use Drive Options (Advanced) during Install to delete all on the SSD so you get a fresh System Reserved partition etc. if that's what you decide.
I'm sure there are those that can do what you propose, but in the time it takes to suss it all out you'll be well on the way to a fresh start...
