All sorts of things can lead to this really. If after a clean reinstall it's fine and then gets slower after time, this has to be the stuff you are putting on it...
Maybe you keep visiting a particular site which is infecting your system? Have a look in msconfig and see how many processes are starting during a boot up.

The thing is I only install stuff for nexus 4 which isn't harmful and it doesn't slow my computer at all! But after like a few reboots my computer gets really slow like I can move my mouse at normal speed but when I click something it takes a while to load . or when I slide to the side to open the option it takes forever . Also I played a few games and they run fine but after a few reboots it doesn't even open. I'm guess it has something to do with the harddrive

Hmm, the HDD is a possibility, but you can usually tell when they are on the way out as they give off clicking noises and other such things...
Have you got any kind of diagnostic software you can run to check your hardware performance? If you have a Dell machine, the Dell Diagnostics can be very good...

Give us a run down of your rig.
