Yes, PCIe 3.0 is backwards compatible with PCIe2.0, and older generation too.
Related to GDDR5 from GPU I gess you are taking to, is also compatible.
so the only thing to worry about would be the PSU, if having suficient power for the new GPU, depending on what kind of GPU are you planning to set ?

that is one of the best brands of all times, but it depens on the kind of GPU
you are planning to use.
-Low profile (just a few power) for instance GT610,HD4350 etc..
-mid range ( a moderated power) GTX660, HD7850
-High profile(they demands a lot of power) for instance GTX780,HD7970
so, tell me what GPU are you thinking about ?
