First question: Is this THE ONLY game you have this issue with? If not then we need to look at your computer as the issue; which could be the crossfire cable is bad, your second video card maybe dead, reseating both cards simple answer, to your i5 is not enough omph to support the higher end hardware, or Windows needs a full clean install the Reg is f'd up and so on.

The most common quick process (which you probably did) is to use the Uninstall Cleaner from AMD/ATI to completely wipe all elements from your computer of the drivers, and add ons (I use Driver Fusion), shut down and unplug the crossfire. Reboot to VGA mode, then reinstall latest drivers. Shut down and plug in crossfire, reboot, and should pick it all up properly. If this is still not working in ANY game that supports crossfire, then you looking at that laundry list above of technical issues and lengthy / costly fixes.

If this is SOLELY a DOTA2 issue (only game that has this problem) then your problem is solely a issue by the DOTA2 makers, and that you need to go to thier Forums and look up crossfire. Maybe there is a update / patch specific to it there.

Might be that you have a program running in the background and when it does a check or a task it minimizes the game.

60hz is what you should have your refresh rate at, so that is fine. You might try clicking the start menu, then selecting "run", then tying msconfig. Look at what processes are running and if there are any that you think are not needing to be ran at the moment, tell it to end those processes, then run the game and see if it still happens. If it does not, then you will know that it is one of those programs that is causing the issue.
