Hi, I am currently using EVGA Precision X to cap the frame rate of games at 35 fps, but when I try to play Batman: Arkham Origins with it capped there is a lot of stuttering, but when I play any other game with it capped there is not stuttering at all. I have a GTX 660 SC.

Why would you cap your fps like that? just try uncapping and you may find the game to perform normally. Also be sure to update your nvidia drivers to the latest ones that came out today so as to be sure your graphics card is capable of handling the new game.

There have been no answers because we have told you them already. Just disable the framerate cap and be doine with it. Framerate caps are in the post processing of a scene and they not only cause games to lag, but they also cause major stuttering issues because your cpu cannot keep up with the gpu in your case.
