What piece of hardware is failing on my computer?

What piece of hardware is failing me? Every time I boot up windows 8 or 8.1 (tried on 3 different ssds/hdds) windows gets stuck for about 30 seconds on the blue windows logo screen before the little circular dots even show up, and when it finally boots the mouse and keyboard don't work for about 30 seconds. It seems like windows is trying to find and install the driver for the keyboard/mouse every time I boot up. They are both wireless Logitech products (k360 and m510).

This had never happened before, but suddenly started happening. I have run diagnostic tests (Hot CPU Tester, Windows Memory Diagnostic, Chkdsk, sfc) and I am not getting any reported issues. Any help would be...helpful.

try updating your bios and check the usb port handoff and try reinstalling the newest chipset and usb drivers. try booting into safe mode see if the hang still there. also try hd tune to read your drive smart info and use msconfig to turn off everything in start up and then turn what loading on one at a time. things like asus fast charge or malware can slow a rig down. do a malware scan in safe mode and run hitman pro scan.

I have updated my bios, updated chipset/usb drivers. I just tried the clean boot, and still had the same issues. I did just go into BIOS and noticed that my SSD that the OS is installed on is not showing up in the list. It's showing my HDD on channel 0 master, NONE on channel 0 slave, but if I hit enter to look at channel 0 slaved details, it says capacity 256GB; nothing else. It knows there is a 256GB drive there but still says NONE on the list. Is my SSD defective possibly, despite diagnostic tools saying otherwise?

Specs of my computer:
OS: Windows 8.1 pro
Mobo: Gigabyte GA-990FXA-UD3
CPU: AMD Phenom II x4 965 Black Edition

Currently running the hitman pro.

Update: All of these issues are gone when I unplug all other drives from my system. I unplugged my secondary HDD and my external HD and everything has been perfectly fine. But when I plug them back in, the issue comes back. Any help please?
