Boot times drastically increased

I have an 840Pro 128GB and every once and awhile my machine would take about 300+ seconds to load, didn't really care because it didn't happen all the time. I'm probably going to have to end up sharing more of my configuration with you guys, but now it takes 700+ seconds to boot every time. Does anyone know what this is? This is windows only, normally it takes 25-27 seconds to boot windows.

when did you notice the slow times? have you always had it or is it a recent problem? if it is a recent one, do you remember installing any new programs, installing Windows updates or generally changing any software around that time?

No I have two drives that I think went bad, none of which are my ssd though. Its not something virus or spyware related, I ran a full Malwarebytes scan and a full SuperAntiSpyware scan yesterday and there was nothing. Two drives went down to 3.8GB in the bios, the one I knew was dead, its in an external esata box and the other my raid1 drive. Other drives all work but my performance is messed up. Might just reinstall windows if I really have to but I'm not sure if something else is failing here?
