recently deleted files appear on desktop

Last night i downloaded some files from a website that I think is safe, I never had any problems with it before.
After I delete a file an empty copy (0KB) of the same file would appear on my desktop, but only at the begining, later on it stopped.
This morning when I turned on my computer the files I've downloaded were still there but I found 2 empty files that were named as some files I removed last night.
I should mention that all the files are downloaded from 5 different servers so it's possible that the later files are from a diiferent server.
 
1. Disable Startup programs in Start\Run\type msconfig and press Enter.. go to the Startup tab and uncheck all but the antivirus process, next delete temp files in; Start\Run\type; "%temp%" and later "temp" and delete the files from those two folders, preferably with a file shredder. http://www.fileshredder.org/.
2. Scan with the antivirus if you haven't done it already. Follow with a Malware scanner; Malwarebytes Anti-Malware is probably one of the best if not the best one.
3. If the problem persists, disable System Restore and scan again.
4. Use a file shredder to delete the desktop reappearing files, and also to delete $RECYCLE.BIN, RECYCLER and System Volume Information (this last one after disabling System Restore) and follow with virus and malware scanns.
5. Use Unlocker when every necessary to delete undeletable files.
