Consistent Freezes after Re-Install

I recently wiped my HDD and reinstalled my copy of Windows 7 (Ultimate Edition, 64-Bit) due to my inability to find a solution for the malware that was constantly slowing down my computer.

I reinstalled successfully and tried booting off the hard drive, and was given an error message on bootup that fltmgr.sys was absent and could not be loaded. I thought that at some point the reinstall might have been interrupted, so I wiped the disk and installed Windows once again.

Again I was hit by the same error when I attempted to boot off the HDD. I was able to fish around on the drive's files, and found that fltmgr.sys was, in fact, present in the Windows files on the machine.

My final solution was to simply install my copy of Windows onto a different hard drive; this one was used previously by a computer at my work, and asked me for admin privileges to wipe the drive while I was using an admin account. I gave myself permission (not sure exactly how that works) to wipe the drive and hooked it up to my computer. At this point, I was able to get the install to work perfectly and boot successfully from the HDD.

Nothing good can remain, it seems, as I immediately noticed a recurring problem: every fifteen or so minutes (lessening to three or so minutes if I'm doing something intensive like running a game) everything currently running (including the OS) freezes up and gives me a "Not Responding" status for a minute or so. CTRL+ALT+DELETE is no help here, as it won't pop up until everything is responding once again.

I've updated all my drivers, and still the problem remains; I've honestly never run into something like this before, as it doesn't seem to be caused by any sort of malware or program. Has anyone here experienced this problem or know what might be causing it?


I'm not sure if specs would help here, but here they are:
CPU- Intel Core 2 Quad Q6600 @ 2.4GHz
GPU- ATI Radeon Sapphire HD 6770
OS- Windows 7 Ultimate 64-bit
RAM- 8192 MB DDR2 (It's the factory RAM, so I don't know the manufacturer)
Factory PSU, Which is 375w

I'd go through the Windows install process again with the first hard drive.

When you get to the screen where you can choose the target partition for Windows, select 'Advanced' from the options there.

Then you should delete all the partitions that are there.

Then create a new single partition with all the space allocated to it.

Windows will create an extra partition for the system. (I think it is this partition on the other drive that is causing you problem.)

And don't bother with 'Format', Windows does it automatically.

Now carry on with the install. It might start up at the end now.

I'll try this ASAP, installation takes a few hours so it'll be a while before I know if this works.
