Sata 2 on a sata 3 motherboard

Hey I'm building a new pc & I know sata 2 will work on it but the question is will it operate with the current os that is installed on it or will I've to reformat the hdd

If you are putting a drive (which already has Windows installed on it) into a different system, you have to wipe the drive and re-install Windows so that Windows Setup can detect all the new hardware and create a unique Product ID string for it which is written to the Registry & subsequently used for Product Activation.

& one more thing c will be formated what about the others do I've to format other disk drives to?

No need to format any other drives or partitions. Just format the partition where Windows is going to be installed (since that partition has to be empty).
