I am seeing where two monitors can be run off onboard graphics, but can the monitors run independently or will they just both

Depends on the power of the onboard graphics and what you want to do with it. You can run them mirrored (both the same) or as separate monitors. Keep in mind that Intel graphics often have issues (although I don't know if they have an issue with multiple monitors) and ATi (Radeon) graphics don't.
