Choosing controller for SSD

I'm installing a 256GB Samsung 840 EVO SSD as boot drive on a MSI 7666 Xpower. The other drive is a 7200 RPM SATA 3 HDD.

The mobo has two nominally 6Gb/sec SATA ports off its Marvell 91xx controller, and six nominally 3Gb/sec ports off the Intel ICH10. It's my understanding that at times the SSD can actually use most of 6Gb/sec, while the HDD is unlikely to push 3. Also, I remember some griping here about the Marvell controller (but not details) when the mobo was new.

So -- both drives on Marvell? SDD on Marvell, HDD on Intel? Or is there an argument for both on Intel?

Do not use the Marvel port, use the native Intel ports. Marvell port performance sucks. Best to turn it off in the bios and speed your boot times and never use them. While it will limit your sequential transfer top speed, everything else, most importantly random performance and IOPS, will be much better on the native Intel ports.
