Just installed a new AMD 8-core FX processor, but every time i boot up i get a CPU fan error message, but the fan appears to be working just fine, spinning away. i also noticed when i go into the bios that the value for the cpu fan speed comes up as "N/A" and i can't figure out how to change it.

Solution
I had the same issue on my build, your fan is indeed plugged into a case fan/optional fan slot on your motherboard. Change it over the the CPU_FAN1

My thoughts point down the compatibility road. The fan just needs a good current and a connected path to travel down for it to spin. What you may not be able to do is have your CPU/Motherboard automatically manage fan RPM based on system load. Is the fan old or new? Are there other matching fans that do not have this issue in your build? If so, then I would suspect that something in the circuitry of the "N/A" fan has gone awry.

Good thinking! Your motherboard documentation should point out which power connector this is if it isn't clearly printed on the board.
