Smaller stand offs?

Okay, so I just realized my motherboard was flexing pretty hard. So I looked at the back plate and realized a small stand off coming through. There was a little opening so I compared the stand offs with the ones I installed and the smaller one. I then took the mobo out and installed the smaller stand offs. But I was wondering what the difference is between the smaller stand offs and longer ones? Same size and all, but just shorter screw parts? Is my computer okay?
The smaller stand offs fixed the flexing. It's a full ATX, ASUS M5A97 R2.0.

Yes it should be fine the length is so the ports fit on the back side of the computer, expansion slots and I/O shield. Can vary between cases.

Alright, so the size really didn't matter? I think I might've used my old pc stand offs. As long as it runs? (I'm typing on it now.) It should be fine right?

When using my old stand offs, which I think I did. I had to break some pins off the I/O plate just so it would flush with the Motherboard. I guess I made a mistake. All is good now and things are aligned. (Except one stand off is slightly to the right.) But the computer is running. So, if it's running then it's good right?
