My motherboard is DG31PR which has a PCI 2.0 16x port
I want to know whether the GTX 560 GPU which requires a PCI 3.0 port compatible with my motherboard

It is 100% compatible, the 2.0 and 3.0 just means higher bandwidth. 3.0 offer twice the performance of 2.0 BUT all the video cards at this moment isn't fast enough to override 2.0.
