that is the point of stand-offs, the area around the motherboard screw holes are motherboard ground and intended to be connected to the case. It's the rest of the underside of the mobo that you don't want to touch the case, thus the use of stand-offs, or raised dimples (or whatever) to coonect motherboard ground to the case withought allowing anything else from the motherboard making contact with the case.

where did you see that it only comes with three motherboard stand-offs? It should have the necessary amount (either pre-installed or in the accessory bag) to mount either an TX or microATX motherboard.

EDIT: OK, I see where the manual states that it comes with three mobo stand-offs, I believe they are only used if you are mounting a microATX motherboard. Everywhere else where the motherboard screw would connect has the raised dimples as jitpublisher mentioned.
