problem I've been having for a while

My problem is in two parts but they're both connected.

I have an ssd as my boot drive, and 4-5 hdds I use for media. Whenever I've installed any hardware in the past for this build, the boot drive disappears from the bios for a while. Sometimes it'll take a week or a couple of days for the boot drive to reappear by itself. I encountered the same issue before I had the ssd. And indeed before in different setups.

I installed a new graphics card the other day and in the process of going online to download the drivers it bluescreened on me. On reboot the drive was gone.
I took out the graphics card and problem still persists.

Anyone able to give me any advice?

Motherboard: asus pbz68
Ram: 6gb crucial Ballistix Sport
Cpu: Intel i3
New Graphics card: asus nvidia gt610
2x western digital 2tb hdds
2x seagate 1.5 tb hdds
1x intel 120gb ssd boot drive w/ win7

Sorry I didn't think to post the full spec because its happened on multiple different builds with wildly different spec.
