Windows 7 wont boot from SSD with an HDD connected

Recently bought a new SSD and installed a fresh copy of Windows 7 on it. Installed all my usual programs and everything was working fine for a few days until I had a windows update pending restart this afternoon. After a restart the Windows Error Recovery says windows failed to start and becomes stuck in a loop when attempting Startup Repair. Now when I unplug my Secondary HDD Windows boots fine but if I leave it plugged in this will happen. I've tried changing all my devices SATA ports, tried changing various settings in the BIOS, tried recovering the master boot file and even cleaned the SSD in Diskpart and reinstalled Windows 7 with the HDD unplugged but I still get this error. I have exausted all related google links can anyone please help?

Hmmm this is tricky, try putting the HDD into another computer and see if it runs with it, also what is the HDD eg like manufacture, size (GB), how old it is, and how it transfers its data (Sata, IDE, etc).

About that update, what kind of update was it? It could of caused the HDD to malfunction and cause errors (Conflicting with other devices).

Also a word of advice, don't treat a SSD as you treat a HDD, no disk defrag on the SSD for instance as it will slowly deteriorate, decrease performance and life span of the SSD.

There's nothing much else I can say, this is a tricky one.

The system was bought in August so only a few months old. The HDD is a 2TB Seagate Baracuda SATA.

Last thing I installed was the Media Pack for Windows 7 Pro N as it doesn't come with Media Player on the disc.

Everything was running fine this afternoon. I just finished playing Battlefield 4 when it said Windows had downloaded updates and needed a restart.

The HDD was previously my primary boot drive with the same version of Windows on it. I'd clean the drive and see if that fixes it but i'm holding out for other options so I don't lose all that data.
