OS boot problem and bios takes more than normal to load

Two months ago i got new hard drive (WD black 2TB) and i installed windows in it (I already had windows installed in another drive, a WD blue 500GB). Once the new drive appeared in the bios as 'bzbzbzbzbzbz', and once when booting a message appeared 'disk boot failure insert system disk and press enter', i thought the disc was 'faulty' or something, but after touching the sata cables i managed to boot without problems and the disc worked normally.
Some days ago i found out that the message 'disk boot failure insert system disk and press enter' was because the system info to boot up is in the blue drive, but i want to unplug that disc because i am not going using it.
Today i tried running the repair tool from the windows cd so i can boot the OS with only the black drive. The tool only detects the OS from the black drive only if the blue one is plugged, but it shows as if the black drive has '0 GB', the size from the blue drive is shown normally. When i run the repair tool for the black drive nothing happens.
I have another problem, when i have the 2 drives and the dvd reader plugged, the bios screen, and booting from a dvd or a hard drive takes more than normal to load. I once read that the dvd reader sata cable has to be on an specific position or something, but i have no idea. In what position should i put the sata cables? my motherboard is a Gigabyte GA-H61M-S2V-B3.

Is there something wrong from my motherboard, or hdd? how i can boot normally with the black drive without having to plug the blue one?

the problem is you installed the second windows with the old hdd plugged on. backup your personal data to the blue. resintall windows clean with only the black plugged in and you're good to go. plug the blue back in and copy back your data.

the certain sata thing is the sata operation mode switch in bios. one of the ports can be set differently from the others. (usefull when installing windows xp) but this is not the case i think.

I think that if the sata problem gets solved i could be able run the repair tool without problems, i dont want to reinstall windows.
I will try more combinatios with the sata cables, and look if i find something about that switch the next time i look into this.


Edit: I plugged the dvd reader in the sata_1 connector and everything worked normally, except that the windows partitions weren't recognized in the repair tool. I started windows and the driver of the drive appeared to install, apparently they have to install everytime you put them in a new sata connector, also the windows logo doesn't appear in the disc icon (until reset). I will look into this later
