SSD and HDD shortcuts defaulting to wrong target

I just installed a new 120g SSD on my sager laptop and now have a SSD and HDD setup. Everything seems to be good but some short cuts are changing on their own for some reason.
SO: OS is on drive C: and my HDD is drive D: firefox is on C:

when i pin FireFox to the taskbar, the target sets its self to target "D:\Mozilla Firefox\firefox.exe" and "start in" "C:\Program Files (x86)\Mozilla Firefox". (There is no trace of Firefox on D: ) and when the window is closed, the pinned shortcut does not work after. The same happened for a few start up programs.

Anyone know why this is? Registry maybe?

Disk management info in case its needed
C: (SSD) is listed as Sys boot, page file, active, crash dump, primary partition
D: (HDD) is active, primary partition
 
Solution
When you installed the SSD, did you do a CLEAN Windows install and WIPE (use DBAN) the HDD? If not, but tried to just copy / past from one drive to the other, it knows the D drive is the PRIMARY PARTITION (i.e. is where the OS is) and keeps pointing back to it. You can try to make D not the Primary Partition and see if that resolves things, but normally the HIVE table inside Windows is already set and would still require a reload of Windows (as I described).

Didn't realize the HDD shouldn't be set to primary, woops. changed it to logical and everything seems good now. Thanks
