Windows XP SP3 chkdsk will not run at boot

It's got nothing to do with firewall or AV if it runs at boot time. Sometimes XP is a pain the backside and just won't run chckdsk when you tell it to. Run the command from the command line, when it says it will run on boot reboot the machine. If it doesn't run on boot, just do it again! It will eventually run. The other option you have is to check the dirty flag on the drive that should force it to scan it on startup. See here:

Sometimes an A/V will get access to the drive before chkdsk runs thus preventing chkdsk from running. I've had this happen before regardless if the dirty flag was set.

 


Yes, it's rare, but I've seen it happen. Usually it's fixed with an updated version of the A/V or firewall software. Chkdsk requires exclusive access to the drive and if the A/V or firewall claim access first, chkdsk fails and the computer continues to boot normally. Unfortunately the event viewer doesn't log this so you are left scracthing your head.
