GPU wont screw into case.

Hello, Im building my new PC right now, and Im having a problem with my GTX 560. I used to have an old phenom II x4 955 and an AM3 motherboard, inside my antec 900 case. I put my new motherboard and processor (Gigabyte Z87-D3HP, I5 4670K) into my case with my cooler, and screwed the mobo in on the right standoffs. Now when I try to plug my 560 into the motherboard it fits fine into the PCI slot, but the problem is: the holes to screw the 560 into my case are about 1-2 MM away from the proper screw holes. I can bend this slightly to fit, but I can see both my mobo, and graphics card bend, which probably isn't good. So my question is, how should I handle this? should I just leave the GPU un screwed (it made the clicking noise when I plugged it into the PCI slot, but it EASILY wiggles.
Or should I make custom screw holes on my case?

The mobo has 7 standoff screws, all in tightly.

Any other ideas if neither of these are good ideas?

Yes. The I/O shield fits on properly, and all of the ports are open, and can easily have things plugged in (I havent tried the ethernet, but it looks like it will)?

loosen every screw that holds the mobo to the chassis (just a half turn or maybe even one turn), and try to realign everything with that bit of "slop". if that works, then screw down everything bit by bit (quarter turn per screw, so you do 3-4 passes on the whole thing)

I just tried this, the mobo ended up in the same position as before, and I checked, theres nothing else in the way. and I tried pulling out, and putting in the gpu ~5 times, with the exact same result. i did not try forcing the gpu too much, as I do not want to break it.

I fixed it... I'm pretty sure. I did not want to use my GTX560 in my PCI4X slot, as I heard It would lose performance (please tell me if i've heard incorrectly) but basically I tried before while my tower was laying down, and I just tried now with it standing up, and I realized that my CPU back was actually bent where the PCI slots are. I bent the back of my case here (not affecting the I/O shield), and it came to less than half a mm gap off of the screw hole. After the card was "clicked in" to the motherboard, I had a very tiny room of play to pull the metal bracket from the GPU closer to the edge of the backing of the case, and screwed it in. I checked, and all of the PCI pins were still properly connected, and I check and I could not see my mobo bend while I was screwing it in (although it may have by the slightest amount, it was nothing I could see with my eyes). So the gpu is secured (not 100% screwed in, but more than just finger tight) and It feels even more secure than how it was when I was using my previous AM3 ASUS board. Im currently plugged in, jjjust finished my mobo drivers, and i'm plugged into my graphics card, and downloading the drivers for it now (so it seems to have worked fine :p)

Once I run these drivers, I'll be shutting off my pc for the night and I'm going to check back here after work tommorrow to see if anyone else replied. so my last question I have then is:

Does this sound safe for my computer? I'm planning on purchasing an R9 290 once the non reference cards are out, and if this happens for that card as well I AM going to upgrade my case, and MAKE SURE that the r9 290 fits in perfectly,
but will this GTX 560 last another couple months of powerful gaming like this, or should I try something else?

oops, I must have missed that, my bad. I tried it into the PCI4X slot earlier (this part of the plate I did not need to bend last time to get the card to fit into the PCI16X slot) and this slot was off of the screw holes by about 2mm, so I would have to bend the plate near the PCI4X slot to shove it in there as well.
