Setting up 2 hdd's, one new with os, one old with data

I just recently built a new rig but this is my first time using multiple hdd's so please pardon my ignorance. I am using a 320 gb as a boot drive plus storage but have a 1 tb from my old computer that i was hoping i would be able to just plug and play from like nothing ever happened. This seems to be the case, almost. Nothing i access through the 1 tb(now D drive) seems to be fully "installed" and i am copying data over to the 320( now C drive) even though technically its all there.
If any one could help at all that would be great and im sorry if im leaving out vital info i am new to posting.
 
If you have installed Windows to the 320Gb drive and then connected the old 1Tb drive, all the data on the 1Tb drive should be accessible.
Installed programs are not data though. Programs make changes to the registry and system directories. If you move the installed program folder it won't work any more. If you remove these programs and install them again on D drive this should work fine.
