Can I bypass the 2.2TB issue by simply making a partition of 1TB and another of 2TB? Or would I be better with a smaller HDD for the OS and then the full 3TB HDD for storage?

Solution
Didn't realize this was going to be a boot drive. You could do as you mentioned in your original post and split the drive into 1TB and 2TB partitions. If you decide to go with the other option (small drive for OS and 3TB drive for storage) then you might want to consider an SSD for the OS drive.

That would be the likely scenario, just something like a 120GB SSD.

The part that made me unsure with the 1TB and 2TB partitions were that they would still be in the MBR partition, which I'm not sure if what I'm reading at places says the overall disc would be limited to 2.2TB (meaning losing ~.8TB), or that my partition sizes would be limited to 2.2TB.
