Will a GTX 680 work with this system?

Will the 680 fit in the case though? I have about 9 inches of room. What 680 should I get to fit in there?

Whoa! that could be a problem because for gtx 680 you should have 10in. room.
I had same kind of problem. My gigabyte r9 280x was not having enough room because of my SATA. So I put my sata in it's uppermost slot and dude! much more enough space for my gpu..... provided you should have that kind of case where your gpu can also use sata slot space. That was probably a childish thing but it worked, I think you should give it a try.

So it will go into the hdd cages? Also will it work with the pny and evga 680's?

All I did was to check the gpu's width first which was able to fit in hdd cages. You should do it the same way I did.

You probably will as your hdd will be in the uppermost cage. My cages were of only 10 cm so hdd was getting in the way. After I shifted my hdd up i had enough space and my gpu didn't even get inside the cages not even a bit.
Not necessarily this could do the trick in every case. You should first measure dimensions of your gpu and your hdd cages, don't just rely on my answer.
