Will a GTX 680 work with this system?

I don't think it will fit, but if you get a new case it will work with it perfectly, although I think your FX-6300 might bottleneck slightly depending on what you play.

No, the card is 10" long.

The shortest gtx 680 is 9.8" so it looks like you are going to have to modify your case or buy a new one.

Don't forget the 2+ inches you need for the cables which will connect on the side of the card at the back.

How much can you get the gtx680 for? If it is less than $300 it is your best bet. You could also get a gtx770 for $320 but it will be not any smaller than the 680. Likely bigger actually.

Can you spend only $40 more for a proper case?

Yes cases form those brands are very high quality and this is who you should stick with.

Also Antec, and Rosewill are good brands to look at.
