Need help trouble shooting system stability issues

Greetings everyone, my first post on tom's hardware. sorry if things aren't up to code.
anyway. here is the issue. we have a AMD opteron system we use for road survey analysis
however its not feeling well.

we recently did a complete wipe due to the outstanding number of malware/spyware/adware/underware installed on the thing. so we started fresh. however its not exactly running at those "fresh" speeds we would come to expect from a new install
when it does run it runs well. however the issue is it seems to stutter or temporarily freeze and hesitate to load programs at times and boot.


i'm currently running some digonsis on the system to check out the hardware. currently running memetest86, fallowed by prime95 for the CPU however there are 2 other components that could be playing a part in the issue.
1. the HDD
2. the motherboard

nether of which i know of a good "reliability/stability" testing program to run on them.
even if the hard drive is capable reading and righting accurately doesn't mean its "good"
i see plenty of programs that test for that. but not jitter/stalling

does anyone have any suggestions?

I presume u Error-Checked yo HD? From the problems u describe I would expect a faulty HD, especially since the problems hav shown themselves since u re-installed. Yo CPU will likely either work or not work, but check it's not getting too hot. And run Malwarebytes or similar just in case some of that Malware persists

the HDD was replaced not too long ago. and with the re-install it was a complete wipe. so only the OS install along with a few other small programs are installed along with bit defender as the antivirus (i personally don't know much about it as a antivirus) what program should be used to "error check" the HDD?

In 'Computer', right-click on the drive icon, select Properties from the menu, click the Tools tab, Check Now

(that's Windows 7, maybe slightly different in 8, I've not used 8 yet)

Btw I also use BitDefender and have never had any problems with it, though you might turn Game Mode on as this will speed things up a little (it turns off real-time scanning, etc)

all stress tests looked fine. aside from the stuttering when i ran the disk scan, so i opened up the case to have a look, this thing was using some random IDE drive! not what i would expect my boss to replace those raptor 140s with... anyway... swapped that out for a new SATA drive. hopefully this resolves the issue...
