[URGENT] Just changed out GPUs

Solution
Windows is scanning the disk for errors.
It sounds like it has found file system errors and is trying to repair them.
When you get into Windows, right hand click on the drive in Windows Explorer and click "properties"
Click Tools
Click Check now...
Tick "Scan for and attempt recovery of bad sectors"
Click Start

If the scan finds any bad sectors, your hard drive is failing and you should a new one as soon as possible.
If the physical disk OK, this sort of problem can be caused by turning off the computer without shutting down.

The scan isn't making anything worse than it already is anyway.
