After installing second hhd for data, windows wont boot

Hey guys, I've been consistantly having this problem. I have a asus M5A99fx pro r2.0, and had a asus m5a99fx le r20.0.

Problem is I have bootable drive with windows, plugged in sata 0, recongnized in bios, set as primary boot. It runs fine. But when i install a second hhd, plugged into sata 3-5 ports mobo, bios recognizes it and its not even on the boot menu. But my computer wont boot to windows.

I last month reinstalled windows and had microsoft on the line and somehow my boot drive sata 0, ends up on a different number like 2,3,4 and windows will only boot from drive 0.

Nothing has physically changed exept i added another hhd, never changed any settings, bios looks perfect, just wont boot.

Now when i uninstal physically the second drive, windows still wont boot. yet bios still shows boot drive, set as default boot.

So, why is this happening, why cant i install a second hhd. and how do i get my boot drive back to drive 0 in windows, even though it is in sata0 and bios shows drive 0, seems windows changes.

Please help, need comp back and running

Windows 8.1 is what its running.

Not Booting Windows up on hard disk

and not booting from hard disk is not the same problem

please clarify

what is shown on screen ?
[first BIOS messages then message as files are loaded from hard disk]

Have you thought of disconnecting the original Windows hard disk and

connecting data cable from sata port 0 to new hard disk and see if Windows will install from DVD or USB
[Could be Windows Vista, 7 or 8]

Will determine if BIOS setting error, corrupted boot manager files, corrupted MBR etc

Go into bios, and switch the start up to the hdd that the OS is on. Put them in order. If you switch your hdd in your case, to different ports, you will need to switch those. Hope you get that.

Yes, i have done that, i didnt switch any cables around, boot drive is/has stayed on sata0 on mobo, in bios it is sata0, set to boot first. Loaded diskpart and even that shows os disk is disk0. hhd that i added, plugged into sata 2 port on mobo, shows up in bios as sata 2, isnt even included in boot sequence.

The only thing i did was plug in a second harddrive, never changed anything physical or digital. Rechecked everything bios, plus switched things around, nothing.
