Boot issues since BIOS update

Hey,

Just re-installed Windows (7, x64) today after being on Linux few a couple of years. Everything was working fine until I went and decided to do a wee BIOS update while I was at it. Got the ASUS M5A99X Evo 1.x, went from BIOS 1102 to 1708, and since then I'm having weird issues with my boot priority.

Short Version: Boot priorities keep changing and need to be manually changed back with each boot to get into Windows.

Long version:
First thing I noticed was that each device seemed to now have its own device boot priority section (ie, not over all boot priority, but the subsections for boot priorities of each device) so I now have 8 sections labeled "Hard Drive BBS Priorities" and two labeled "CD/DVD ROM Drive BBS Priorities" (See linked picture at bottom of post) with each section only have 1 option inside to select from, meaning I can no longer prioritize by device type. (I have a front panel multi-card reader, each slot taking up a HDD Priority which is why there's so many)

Fine, I can still select the over all device priority, so I continue to set it up my usual way, priority 1 to my Sata SSD (Running and installed in AHCI) and priority 2 to my main Sata DVD drive (Also running AHCI). PC boots fine back into windows. Upon next reboot, BIOS tells me to insert a bootable device. When I check boot priorities, there's now 4 devices listed. #1, SSD, #2 Main DVD, #3 Secondary HDD, #4 Secondary DVD. So my PC should still boot fine into the SSD with Windows, but it won't until I re-disable priorities 3 & 4.

If I boot the computer up with other USB storage devices plugged in (My external HDD and USB flash drive), those will get added to the priorities as #5 and #6, as though BIOS is automatically changing the boot order based on what storage drives are currently accessible.

Going through the individual device type priorities and disabling the ones I don't want from in there makes no difference, upon next reboot BIOS automatically re-enables all storage ones and re-adds them to boot priority. The only way I can boot up now is by first re-disabling boot priorities 3 & 4, and making sure all devices are enabled within each device type priority section (yes, even with only the 2 boot priorities, if some devices are disabled under the device type section I get the same "Insert bootable device" error

Upgraded the firmware on my SSD but no luck. Manually reverted to "optimized defaults" and configuring nothing but the boot options provides same results. Am I the only one with this issue?

Other people I've found having similar issues had it solved by changing the BBS device type priorities, but obviously this isn't an option with what I'm seeing.

Thank you for reading :) Please help! It's fine(ish) for me to change priorities every boot, but my girlfriend.. I'm not so sure.

I always tell to people to update the BIOS just under really needed cases, such as CPU upgrades etc..
Do you really need that bios update ?
If not, then go back to your previous BIOS 1102.

I know, I'm usually the same, but two of the versions I was behind in claimed system stability improvements and my system would freeze up for a few seconds on occasion so I though why the hell not. I am going to start downgrading today though till this problem disappears.

Yeah, I have all 4 SATA devices going into the same controller, SSD and HDD in port 1 & 2 respectively, Primary DVD and Secondary DVD in 5 & 6. Weird thing, reflashed the bios last night in case it didn't flash properly first time, on first boot my SSD was listed 8 times as a possible boot device. Rebooted, now back to showing SSD once and all the rest of the devices. Reflashed again with the SSD unplugged, then my secondary drive was showing up twice. Also, can't boot through previous method any more. I have to go to boot override and select my primary DVD drive?!?!?! Makes no sense to me. Setting primary DVD drive as boot priority 1 and SSD as Priority second fails to boot, and same vice versa.

Downgrading BIOS now!

Downgraded to 1604 and all is now well. Must be something in that "Added support for certain USB devices" that doesn't like my machine.
