After reinstalling windows 7 I still run into possibly malware issues or is it hardware problems

Recently my computer has bin experiencing longer start up times and has gotten to a point where it won't start up at all. So I decided to reinstall windows 7 again. I formatted all my drives, (ssd and hdd), and deleted all the partitions to make it a completely new install. After installing windows, and downloaded the drivers accordingly for motherboard, my computer won't open certain applications. I looked around on the internet (with my phone) and even called Microsoft tech support after trying to reinstall windows multiple times and the tech support said I had malware. I'm honestly at a lost and have no idea if it is some type of malware that can survive complete formats and deletions of partitions or if it's my hardware that's gone bad... Someone please help!

What particular applications or problems did you face?
If you think it's HDD related, download HDtune PRo, and run a complete thorough scan on your HDD for bad sectors or errors.
But you need to be specific what applications are causing problem.

I want the OS to be on the ssd and installed it on that. The problems I ran into was once I finished downloading all the driver for the hardware and plugged in my Ethernet cable I realized I wasn't able to open internet explorer or even windows update. Also in the bottom right I would click the flagged messages and it would never load. Anything I clicked on would make the mouse turn into the hourglass for a few seconds like it loading then never actually open.

Everything could be fine.
My advice would be to try installing from another copy of Windows 7 DVD if you have one. If you formatted and reinstalled it multiple times, there's no way malware could be present.
Your copy of Windows is most likely not workable.

It has installed properly in the past and I'm still gonna try a different windows cd but how does the cd not work properly without any scratches or physical damage to it?
