Stutter/pauses in certain games maybe HDD issue

Hi all, I am having an issue in games that require dynamic rendering of environments, in which the scene stops to load for 1-2 seconds every 15-20 seconds sometimes more. Specific games are Test Drive Unlimited and Need For Speed Hot Pursuit. My hardware is easily capable of handling each game, as I have:
i7 3770k at 4.60GHz
16GB 1600Mhz RAM
Nvidia Geforce GTX 690 4GB

I thought it could be something to do with the HDD's that the games are on, as each has less than 10% free space and both are USB external drives. It is odd though as other games on each of these drives, including Test Drive Unlimited 2 which also renders environments as you play, has no stutter or pauses. All the games are updated to their latest patch and I have the latest Nvidia drivers. Each external drive that the games are on are no more than a year old. In the case of Need For Speed Hot Pursuit, it has worked before with no stutter and pauses as well. Test Drive Unlimited has had them from the outset. I'm stumped, any suggestions? Solution
The GTX 690 has internal SLi as it is a pair of GTX 680s on a single board. For the games you have mentioned I would try disabling SLi and running them. If you still get the problems we can look to other things then.

Thank you for such a prompt response! I am aware of poor SLI scaling for certain games and have disabled SLI for Test Drive and NFS and the problem remains, the stuttering is full on pauses rather than the microstutters that are typically associated with SLI rigs.
