Are you talking about chassis fans? The only way you could control their speed with a software program like speedfan is if they are powered by the motherboard. (assuming your chassis doesn't have a built in controller like mine does) If they're powered directly to the PSU via Molex connectors (most chassis fans are) the computer isn't "aware" they even exist, therefore no software application could control them.

Now, there is an option of adding a control device for the fans. Something like this which would fit into a CD-ROM slot on the machine http://www.newegg.com/Product/Product.aspx?Item=N82E168...

Just out of curiosity have you actually tried to listen to the different fans? Or are you just annoyed by all the fans collectively? Generally stock CPU cooling fans are tiny and run at high RPMs which generates more noise than slower bigger fans. What kind of system are we dealing with? It might just be one fan that is causing the most noise, there are options like aftermarket CPU coolers which are quieter.

yeh ive got 3 aftermarket ones and the 2 stock ones, but the only way i could get them to work was by plugging them straight into the psu :/

Yea, then the only way to control them would be to buy an aftermarket fan speed controlling device, I guess you could buy adapters and run em all daisy chained off the motherboard, but for system integrity and wire management, the more logical solution would be a controller unit.
