I for the the life of me cannot remember the name to a game I had played a lot quite a few years ago. I played is in the early 2000's. It was a 3rd person vehicle game. You started the game by reviving an old(game wise pretty sure it was set fairly far in the future) warship to help stop a militant rebel faction. The warship was able to spawn a user controlled vehicle(helicopter/tank) and you went on to islands and destroyed the enemy bases. And about 3/4 of the way into the game the rebels use an alien technology that ends up going rampant and you have to spend the rest of the game killing the now biotech enemies.
