How do I use SpeedFan / Chasis fans not controllable?

Hello, recently I installed a new graphics card into my computer. Previously I used MSI Afterburner to monitor and control my fan speeds to keep it running cool and quiet. The graphics card had no fans and instead it used my case's fans. Since I installed my new graphics card ( it has 2 fans ) it no longer uses the fans on the case. I want it to continue using those fans along with the fans on the graphics card so I installed SpeedFan. This program is VERY complex and I still have problems trying to use it. This is what I see:

I can set my GPU fan to 100% and hear the fans on the graphics card loud and clear. I set the others ( PWM1, PWM2, PWM3, etc. ) to 100% and there's no noise difference. I cannot tell which fans are which except for the GPU fan. It's like the other fans are just.. unresponsive. How can I reign their control? It shows both Chassis fans on the Fans tab and a bunch of other fans, how come they're not in any other tabs? My Chassis fans DO WORK I just can't control them ( yes they're spinning right now in the background giving my cat a nice breeze ).
Any help/suggestions would be greatly appreciated.

TL;DR: I installed a new graphics card and my chassis fans aren't controllable anymore. How do I use SpeedFan to control them again?

Update: My old GPU DID have a fan, I originally thought my fans on my case were the loud ones but it was my old GPU's fan. I have 5 fans on my computer ( including my graphics card ). I've managed to identify 3 of them ( including my GPU fan ) the other 2 just do whatever the hell they feel like. How can I identify and figure out how to control em?

If you were happy with Afterburner, why don't you still use it? It's not tied to the card so I should still function the same.
