Virus, Malware, Removal?

I am running a home built PC with Windows 7 about a month ago I started having issues with my Zune software, every time I would scroll ever a song with my mouse pointer and clicked it would not respond, then my quick launch icons next to the start menu started to do the same, then my IE started crashing often, so rather then to deal with the problem I installed Fire Fox(dumb I know but lately I have been strapped for time) now with Fire Fox I am consistently getting pop ups or new tabs opening up stating that I need new codex installed, I almost downloaded one of the supposed codex the other night but my McAfee quarantined it as a Trojan. So I have came to the conclusion that I am infected with either a Virus or Malware of some sort. I have McAfee Virus scan and last week I installed the free version of Malwareabytes(which did find somemalware and has since removed them) However I am still having my PC problems, doing a complete restore really is not an option to me so some advice on how to fix this problem of mine would be appreciated thanks to all in advance for taking the time to read this.

Sometimes, with persistent virus infections, a complete reinstall is your best and only option. "I don't have time" simply continues to leave you vulnerable.

But, before then, obtain and create an AV rescue CD from one of the major AV people. Kaspersky or similar.
Boot from the CD and scan with that. See what happens.

I forgot to mention that if I ctrl+alt+dlt to bring up the blue screen then exit out of it the mouse pointer begins to work normally but does not last for long befor I have to crtl+alt+dlt again, also my McAfee is not finding anything.
