If are going to use the second hard drive as a storage drive just format it and wipe the old Windows install out and then you would have the full space of that hard drive for what ever you want to put on it.

No, it will not harm your system. If you need extra storage space, and don't want to dual boot, then use a bootable media(DVD/USB) to format the drive. This way you can have more storage space.
