I have a 120gb hdd with ubuntu installed on it. Then for fun I pulled the 1tb hdd from my old system which had Windows on it. The 2nd hdd doesn't show up in boot priority but can be accessed via boot menu.

Loading from boot menu it asks Windows repair or normal. Normal blue screens and restarts. Repair begins to run repair but if it restarts during repair it boots to ubuntu because the 2nd hdd isn't on the boot priority. Any suggestions?

Depends on what you want the end result to be.

Remove the Linux drive
Reinstall Windows on the other
Reconnect the Linux drive, and edit the GRUB menu to show the choice for the Windows drive

Basically be able to switch between drives, use Windows for gaming on steam. At least until I figure out how to work it properly through wine or pol.

Also I don't know if I still have the windows install disc from the old dell. Probably sitting somewhere. Would that effect reinstalling it? Or by running repair it will fix it?

Remove the Linux drive and attempt to do the repair. You may well end up with more issues doing it this way.
Or, just install Windows on the second drive, and choose the correct one at boot time.

The windows on it worked fine in the dell. Just pulled it to see if I could use it to game. And then the error.

Would you recommend the reinstall over the repair?

And it doesn't work in the new machine because the hardware is significantly different.
Reinstall.

However, as this is coming out of a Dell..you'll likely run into activation/licensing issues. Assuming this is Windows 7 or earlier, that Dell OEM version is tied to that original motherboard.

Yes Windows 7. So basically a compete reinstall is necessary to work in the New machine. What if I were to put it back in the old machine, would it work or have problems from being in the other machine.

Well...now that you've gone partially through a 'repair'....it probably won't work there as well. Maybe a Repair would fix it. But as it sits currently, it is in limbo.
