are the pre built fans on Cooler master cases good or should i replace it?

I'm getting either one of the HAF 922 or CM 690 iii,

should I replace the fans with noctua fans or should i just leave it? are there any noise differences?

What size are they? Usually bigger size=lower noise, no matter the maker. But comparing same size fans yeah...
Cooler master make some of the best fans in my opinion. Next to Noctua, Corsair, ect. but the fans you get with your case aren't the high-end ones, but definetely good enough for the job.

for the CM 690 iii, front and rear fans are pre installed. i'm going to get some optional fans for top, bottom ( next to psu), in front of the HDD cage and the side where the side cover is (maybe).

Cooling System
Top: Cooler Master MegaFlow 200
Front: 200mm fan x 1 (installed)
Rear: 120mm fan x 1 (installed)
Side: Cooler Master MegaFlow 200
Bottom: NF-F12 PWM x1
HDD cage: NF-F12 PWM x1

i'm probably going to replace the rear fan with the NF-F12 PWM also.

The 200mm megaflows are GENIOUS in my opinion. They're really quiet and have LOTS of airflow. And you shouldn't be bothered by the 2 or 3 120mm installed. You'll be fine. Just make sure you have your intake/outake fans figured out. I always reccomend

Outtake:
-rear
-top
-bottom, next to the PSU (i do this, because if it blows in, paper, dust or other things on the table/ground might get stuck to it... believe me, i know...)

Intake:
-front
-side

That's just my prefered way. But just experiment

case fans are not so expensive so i plan on getting 200mm at the top and one on the bottom, maybe on the hdd cage.
