So for standard installation for H100i, the radiator is screwd from the top of the case, then the fan is screwed to the radiator from the bottom. However, I want to mount the fans on top of the radiator. In this case, how should I use the screws to fit them in?

you use the fan screws, and screw the fans and radiator to the top of your case. You only need the long screws (i.e. 1 screw goes through case, fan and connects to rad.)

Would the radiator fit tight? I was worried if i use one screw for the case, fans and the radiator, the screw might not even reach the half of the radiator...

actually you don't want the screw to go in too deep into the rad. Otherwise, it will puncture the radiator and damage it. The screws are specially designed to be just the right size. as long as you get a couple millimeters of screw into the rad, its fine.
