I'm sure this is a simple question, I was just curious if I install a new hard drive and then install windows on it, will I then be able to just transfer over whatever files I need from my old hard drive that is also still inside onto the new one?

Also do I need to do anything to the new hard drive before trying to install windows on it? Can I just put it in the case and then install windows?

Assuming you are using SATA their is nothing you need to do to install windows. Unplug the SATA cable from the MB for the old HDD and connect the new HDD to that port. boot from DVD or USB and install windows. Once the computer is up and running Drivers installed and windows activated etc. shutdown the computer and plug the SATA cable for the disconnected HDD to an open SATA port and reboot the computer the old HDD will show up as another local disk you can then move your files form one drive to the other. keep in mind you will need to reinstall all of your programs you will not be able to use the programs on the old HDD.
